Just need some help on what really to do in each city?
This is an adventure for me and although I want to see sights it’s not the only thing im going for so please comment on the below.

Jog – Where would be good in morning?
Breakfast – Where would be good?
Rent a boat and go on the Charles River, Have a read and chill out.
Dinner – Where would be good?
Have a beer in Cheers – This good for a single person?
Night – What would be good?
12-1am Bed
Second Day
Get up about 9am
Jog – Where?
Pack
Head to Grey hound station.
Catch coach to NYC…

You may want to post your age and what you like to do for fun. Also it would help to know what days you are here (are you here during the week or weekend?)
Are you into museums at all? Boston has a lot of great museums. There is an interesting exhibit on Star Wars movie at the Museum of Science now plus there is the OmniMax movie theater there. There are many good estaurants in Chinatown and the North End (Italian) depending on the type of food you like.
My only comment on your itinerary is that it will probably take longer than 30 minutes to disembark the plane, get your luggage and get to the hotel. Also do you have a bus ticket already for NYC? There is an alternative bus to NY that leaves from South Station that is much cheaper than Greyhound. Also the Cheers bar is kind of touristy but you may like it as it is popular with out of town visitors.

Jogging - It is probably best to utilize the Boston Common and Public Gardens which are relatively close to your hotel. As the concierge or front desk for directions.
The best place to go jogging in the morning is the Esplanade. From your hotel turn right out of the door and follow Tremont Street until it turns into Cambridge Street. At the end of Cambridger street, right before it turns into a bridge over the river, go up onto the pedistrian bridge and over the highway./ Once on the other side of the highway you will be along a ba beautiful route that circles the river. You can run as little as you want or as much to 20 miles along these paths !

I just wanted to add my agreement with these suggestions:
The Esplanade for jogging (The walkways in the Public Garden and Common tend to be full of people strolling)
The ';Cheers bar'; on Beacon St. really is a tourist trap... the outside of the building is the only thing that even vaguely resembles the TV show set. I understand, though, that the location at Quincy Market is set up to resemble the TV location.
I would recommend taking the subway (Red Line from Park St. station, a block from your hotel) to Harvard Square. It%26#39;s a must see for anyone coming to this area for the first time... especially people who like culture, reading, good dining and lots of social possibilities.
For beer you could try the %26#39;Boston Beer Works%26#39; located in the Fenway and on Canal Street. I%26#39;ve been to their other location in Salem, MA. They have great pub food, appetizers and variety of microbrewed beers available. A young crowd there.

Another popular spot is the new %26#39;Game On Sport Cafe%26#39; pub located next to Fenway Park (home of the Boston Red Sox baseball team). You can tour Fenway Park and get a burger and beer at this pub.

Being a big craft beer fan, I wouldn%26#39;t waste my time in Cheers. There are many better places in Boston, NYC and beyond that will get you a good beer and keep you happy. I also prefer Cambridge Brewing over BeerWorks, but I like Beer Works just fine. The Publick House (formerly Anam Cara) is a great beer stop, too.
Boston Brewing (Sam Adams) also offers tours.

On the subject of beer... I haven%26#39;t been in years (I think it%26#39;s still there)... but the Oxford Ale House in Cambridge used to be great... also another of my personal favorites (though as much for the people as the beer) is the Plough and Stars on Mass. Ave., also in Cambridge, between Central and Harvard Squares.
In any case, you%26#39;ll find Boston is a beer-loving city, and it shouldn%26#39;t be hard to find a decent pint wherever you go.
